If it's an OEM stator, check the resistance with an ohm meter and compare to specs. It's common for the source coil to fail. All of the individual stator coils are available from Yamaha. Although not cheap, that's better than putting in a used stator and wondering how long it will last.
 
i still say you have a tors or park brake wiring issue, the idle but no rev symptoms say so.

Ok dunno if it helps,

When I connect the yellow/black to the black out of cdi I have no spark.

If I connect the yellow/black to black and a ground wire I have spark.

I put in line spark tester on it. When it's running the light almost looks on but when it does the bah bah bah when u touch the gas the light pulses brighter on the bogging stage.

It'll stay running, my question is what makes the light pulse brighter?
 
the light gets brighter when you rev it yes,cuz it is run off the generator/stator,there needs to be the voltage regulator so the bulb wont blow it is inder or next to headlight:) blue wire,with black ground
 
comparing the 03+ wiring diagram to your pic above.....

/\ the only black wire i see in the diagram coming out of the cdi, goes to ground (red arrow)
do you have a black from the cdi going to ground ?

where is the black coming out of the stator that shows going to ground ? (orange arrow)

is the black wire i have marked in yellow the black/red stripe ?
