taking off the cylinder ??

Yes, this is normal.
It has to go to the bottom of the exhaust port. The 2 ports on the other side are the intakes, uncovered by the piston skirt into the bottom of the engine when the piston goes up. Amazing isn't it?

The 4 ports on the sides are called "transfers". They transfer from bottom to top, as does that 3rd intake port at the back of the cylinder.

wow thought something was wrong, but just my luck as soon as the cylinder was on it was back off again, when i tried to tighten up one of the nuts on the head another stud had pulled its way out of the cylinder with threads on it haha, have to take it tomorrow to get sorted and im ordering a heli coil kit tonight :)

this is to help "set & seal" the new gaskets, do the heat cycles, allow to cool completely, then retorque the head and base nut

but you cant really get into the cylinder base nuts with a torque wrench, so ill have to build it all up then take everything off again ?

Also, for some reason the way Yamaha designed the engine, the piston doesn't totally uncover the transfers by about 1.5mm, weird huh.

Looks fine. Those for head? Looks good to me. Be sure to clean all threads before assembly. Generous coat of oil on parts including con rod and main brgs.

yeah they are, yeah i will :), well thats good just making sure the other ones that were on it before didnt even have washers on them, like 2 stroke oil or what ?, whats brgs ? bearing yeah ?:)
 
2 stroke oil on the piston/rings, light coat on cylinder walls,
and on the lower rod bearing and wrist pin & bearing before install into piston
 
couple drops down the two holes to main bearings wont hurt either. Be sure ring ends are lined up with pins in the ring grooves.

yeah i done all off that, and she's all back together got my cylinder this morning and put it on and got the head skimmed today aswell because i think it wasn't all flat around the surface that's why i kept getting an air leak, lol thanks man ;)

No oil on the studs or in the nuts, they are tensioned dry.

yep i checked that aswell just had to clean them up before installing the head, but then they were dried and torqued the nuts to 20 foot-pounds I:I

had a wee run on it today seems like there's far more power now :)!
