What exactly do the 2 dowel pins on the base where the cylinder goes actually do ?

I do believe they are a remnant of cases that had a bolt running from the top of the head into the case.

They were used in that case to make sure that the cylinder bolt tunnels married with case holes to allow easy access for the bolts.
