I have a 89 yamaha blaster and i just bought a parts blaster its like a 2000 through 03 idk forsure butt im using all the good parts and it has hidraulic back and front brakes and i was looking at the bolt mounts for it and on the newer one it has a mount on the frame for the hydraulic brake were the fluid holder goes and the old one doesnt can i still use the brakes if i rig some mounts or should i just keep my other line brakes on the back thanks ahead of time

Just where the resevior mounts isnt going to be the main concern... This is one of the few things they changed going to the new style.

The entire brake mounts differently, which makes them mod-able, but not easily mountable

Sounds like you may of bought an 03+ roller. To mount the brakes, you will need to use the rear axle carrier and front spindles with the hub and rotors. You will also need to use the right foot peg setup for the foot brake.
