I found a 96 cr125 on craigslist for $500. It looks to be in pretty good shape, it needs a top end rebuild though. What would i need to do a rebuild by myself and about how much would it cost?

well a top end rebuild consist of porting the cylinder head if its scracthed, dinged or has carbon build up. a port job can be professionaly done from $150 up. or you could do the portwork yourself with a dremel tool. and then you'd have to put a new piston in, and those are $75 and up on ebay. and you can keep the reeds but put on boyesen power reeds for $32.99
Take a look here. You will need to take the jug to a shop and have them tell you what size piston to get first.

The 96 CR125 came with a plated cylinder and can't be taken to a shop to be bored unless one of the prior owners had a sleeve installed. If the original plating is still good, you'll need a piston kit and gaskets. The power valve should be removed and serviced while the cylinder is off. If the plating is scratched, gouged or detonated, it will need to be re-plated or have a sleeve installed. Depending on what needs to be done, you're looking at $200 - $450. If the rest of the bike is in good shape, offer him $400 and go riding. See if you can get him to pull the cylinder so you know where you stand. Check the crankshaft while you're in there.
you can run the head with scratches and dings lol,my brother had a rm125 that blow sky high and when I rebuild it I used the head and it was malled up pretty bad,all I did was take a dremal to it to smooth out the rough pits then I polished it with a mothers power ball mini with some mothers polishe and it works every time,as for that bike 125's are fairly cheap buddy,also if the top end is bad then more then not it's going to need a new crank and crank bearings or just crank bearings,because what happens is that shrapnel and debry from the top end locking up works it's way down into the lower end bearings,but to be honest what go's bad more then anything in those 125 race bikes is the big rod bearings,I've work on so many of them with that very issue ya know,try and see in the cylinder and if possible take the cylinder jug off to see the crank and look for any chunks or cracks around the crank on the cases mainly ne'er the gasket area,but for $500 that's a pretty good price considering just a 1990 cr125 engine off of eBay sells for frigen $500 and up lol.
Oh and yeah ken's right,It may need new nikasil cylinder replating,and that's going to run you around the same price as a sleeve,and in my opinion I'd go with a sleeve because that away you can have it bored to the next size without having to have it replated every time.

I think im actually going to get a smaller bike now(85 or 100 2stroke). A 125 is pretty tall for me and I don't really want to start mx on a bike i'm not comfortable on.
well let me help you out with that,my two little brothers witch are twins race 85's one's a 2006 cr85r and the other an 2003 rm85 both hall azz but the Honda will just eat the Suzuki hell I got video of it lol,also the 85's are much mote relible then the 125's,I've seen nothing but bad from 125's to be honest with ya,I'm sure others have had better luck but from what I've seen I stay clear from them,my brothers Honda cr85r has lasted almost 300 hours now on it's last piston and it's still going strong,the yamaha yz85 has a few issues like for 1 the frame will crack under stress and 2 I've got a friend that has one and he has a boat load of spark issues with it from crappy wiring connectors but can be worked out with little problems,ok the kawaski kx85 has to high of compression and also needs top end rebuilds more often,if I were you go for the Honda cr85r and try to get the big wheel one so that way you can grow into it,the cr85 has no power valve so it's all power off of the line,it can be a handful even for me lol,I'm 6'foot and 190lbs and believe me I can't hold it to the ground laughs,plus no power valve is better because putting in top ends is a breeze and no need to clean and inspect the power valve,if you can drive pretty good and handle alot of power go for the Honda it's a good dam bike buddy.
oh and as for the best small racing bikes I'd say get the Honda crf150r those things rip,I had a 400ex that had a 440 and much more and let me tell you I got beat on a regular bases by my dad on his crf150r now don't get me wrong he only weighs 140lbs and his bike has some work done to it but still for it to beat my old 400 that's just crazy ya know,every time I hop on the thing I seam to get throne off of it,I've gotten hurt more on that one little bike well that and the cr85r then even on my cr250r,you would think it's slower and not as quick as any 125's but let me tell you try one and you'll be in love there that fun,just don't get carried away and you'll be fine lol.
if you just lived a little closer I would let you try some of our bikes out but your a little bit away,I live right in Winchester va pretty close to ya,I just did move out hear from charels county md,if you ever take trips up this way stop by and I'll let you try some bud,well that is if your mum says it's ok or dad.
To be comfortable just dont go higher than 2 nd. for not being tall where heavy boots they add weight and height to be able to touch the ground. To help stop it from wheeling sit far forward. As for a simple piston and rings $90 from wiseco all gaskets included is like $125 tops.
