The base gasket I got has a bed of silicone on the one side. Does this go up, or down, or does it even matter? Thanks
i had put the bead down (and closest to the rear of the motor (opposite exhaust)) if i remember correctly when i redid mine.
The gasket only fits one way, the dowel holes are bigger on one side and the ports are different front and back.

all holes are same dia. and it can go on 2 different ways. See link below for pic. Thanks

Just went and measured it there are TWO different sized holes for the cylinder studs, the big ones go over the dowels, but if you want to go from a picture on Ebay be my guest.

I am going by the actual gasket I have. The pic on ebay is a pic of what I actually have. All 4 bolt holes are the same dia and are large enough to fit over the dowels. If you have a gasket with some holes bigger then other then can you tell me if the silicon bead is up or down when properly installed?
wrench man is right, there is 2 different size holes and it only fits one way. No base gasket i have ever bought from yamaha has ever had any silicon on it though.
