Quick question...Is it ok if im missing one of the dowel pins that goes into the cylinder jug? Also whats the best way to clean up a piston?
 
Get yourself a replacement dowel pin. they're there for a reason. Don't "half ass" a top end rebuild. Always use new gaskets too!
A few questions...

#1... Are you re-using the old piston and installing new rings?
Thats how I'm reading all this.

#2... Did you measure the bore and piston to determine wear?
This is very important!

#3... Did you do a compression check before you tore it down?
What was the compression?

#4... Why did you tear it down in the first place?
 
tore it down because i had smoke coming out where jug meets the transmission case...figured it needed a new gasket kit. Also found out i didnt have an exhaust gasket and there was smoke leaking from there also...didnt do a compression test but im using old piston and rings...rings look new yet...person before me must have done new rings but for some reason he had washers on top of the gaskets? Does that make any sense? I figure its not getting a good seal obviously if washers are in the way from it seating correctly...Whats a good way to clean up carbon off of piston top?

That makes no sense. Try cleaning the piston with pumice hand cleaner. "Best" uses that and the piston looks like new.
Oven cleaner seams to work pretty good too. A wire wheel will do a good job if your careful.
