Blew the piston on my 2000 Yamaha blaster and orders a cheap 70 dollar rebuild kit off of Amazon but it in and everything seemed right but and an hour of riding it trying to break it in it bogged down and quit on me so I did an compression test and only 100 psi so I pulled the reeds off and one of them was missing would this be my problem?????????
 
Absolutely a missing/broken reed petal will cause it to run like crap or not run at all. Without getting into the minutia of piston ported vs reed valve 2-strokes I'll simply say that you need to address it. Also, depending on what material the reed petals are made of and as much as I hate to say being that you just did the top end, you might want to pull the top end and check for damage and/or missing reed petal/debris. This is particularly the case if they are steel reed petals.

Side note, 100psi compression is a little on the anemic side.
