problems w/ my bottom end....

i've just gotten done cleaning out my crankcase of all the piston bits put in a new bearing and am trying to put the cases back together, but i'm having the damndest time.
when i pulled the cases apart i found that the ignition side had a hole in the bottome of the crank area from bits of the piston slamming into it, i presume. so i replaced the ignition side case half, but my bike is an '06 and the case half i bought is from like '98 or something, and i'm wondering if maybe there was a slight change in case design or something.
something in the tranny side of the case isn't lining up right. i've tried everything i can think of, in fact i think i'm wearing out the new crank bearings from installing and pulling the crank so many times.
one thing i think i could be is the shift drum end. i had to hammer the shift drum into place and i think the end of the shaft mushroomed out a little bit, but if anybody has had these kinda probs before, please post up because i've tried boring out the hole that the shift drum slides into and it still doesn't go together properly.

its hard to figure out the trans over the web. best bet is to take it to your local dealer and have them put it together. I had mine apart and waited for a week here, no ones can see what you see in front of you. they only charged me 70 bucks for putting the bottome end together. might as well bite the bullet.

thanks for the input man, but i never resort to that. i do all my own work. i invariably come across a massive issue that takes me some time to figure out if it's my first time, but eventually i figure it out and then i'll know how to do it next time.

^^ good call on that but some are good man. where i go for co op, its the sh*t. like there top notch. no reason i wouldnt trust them. some places are different though. gota ask around.

figured it out.
it was 2 things: 1.) the small needle bearings that hold the clutch shaft to the shift actuator had a few needles sticking out that were catching the shaft and 2.) the drum shaft had gotten mushroomed from me slamming it into the case w/ a hammer.
fixed the bearing and ground the shaft down and she went right back together. hopefully she'll shift good and not chew up the notch in the case half.
but now i'm worried that i'm gonna need to replace my crank bearing again real soon because i probably installed and pulled my crank out of them 6 times trying to figure that sh*t out!
