if i pull my air box lid of do i have to rejet the engine and carb and pipe are stock

yep you will need to increase the main jet anywhere from 2-4 sizes. depending on elevation and such. but learn how to do plug chops and rejet the carb

ok well im going to get a fmf full exaust and remove the airbox lid so ima get the vitos jet kit with the whole range of jets but where should it be at withe exaust and no airbox lid what main jet and what size pilot jet

Start with 300 main and work your way down. Use stock pilot. Purchase jets 270-300 and you should be fine.
