Clutch pushrod and ball bearing

Lets see if you guys can help me with this one. I bought a 89 blaster for $450 with some shifting issues. When you shift to first it acts as if two gears are barely touching but it. s not catching first it just clicks and you can feel something touching. Then i shift again and it catches 1st and does the same throughout the gears. And its impissible to get it back to nuetral once i shift out of it. It cuts off then im able to get into nuetral. But not when its on. So in other words when i pull up to shift it just clicks but doesnt go into gear unless i double shift. Sometimes it wont go past 3
I opened the clutch side and removed the clutch. When i went to get the pushrod out i also found 2 ball bearings in there. Ive never seen 2 ball bearings in there before. Could that extra ball bearing be the cause of all my problems? Or is it suppose to be in there and i have another problem?
 
2 ball bearings, thats a new one on me, only 1 is required.
I'd bet there were quite a few threads on the rod showing outside the adjustment locking nut ?

but....that shouldn't effect shifting up thru the gears, possibly cause clutch slippage.

your shifting issue is more than likely a shift star or shift shaft problem.
there's a little spring on the end of the shift shaft spawl that likes to take a crap.
if that little spring doesn't return the shift shaft to it's nuetral position, it won't shift to the next gear.

if the shift star isn't loose or worn, a new/used, known working shift shaft is the best option.

Is the shift shaft behind the clutch basket suppose to move or be tight? I can move it in and out a bit with my hand?

yes, it'll move in/out with the cover off, look inside the cover and you'll see the spot that holds it in when installed.
with cover off and clutch pack out, it just pulls out to remove
