Okay so today I finally finish rebuilding my bottom end get it all setup on the quad take for a ride go threw all the gears, come back to my buddy he gets on and for some odd reason it wont shift past second, ony first neutral and second... So take everything back apart split the case to find that (not sure what its called) but the gear type thing the the star shifter sits on itself has a chip in it so i swap it out with a new one but the case back together and so my real question is there a certain position the star shifter peice should be set in before closing the case back up and should i be able to shift threw the gears manually with my hand? sorry if i am unclear but yea..

Sometimes you can shift through them by hand, but most of the time the input or output shaft will need to be rotated to allow meshing of the shift dogs. I'm not sure I understand what your asking about a "certain position" but I like to assemble them in neutral...doesn't really matter what gear you are in though, just as long as the forks are properly seated in the grooves of the dogs.

same as i was thinkin....+1 to all of it.

sometimes if you ahve a shift problem start at the shift star, saves you from splitting cases. the shift arm that rides on the shift star sometimes has an issue where it wont fully engage in gear....but if there are no issues there, then move onto the trans. had a similar issue with my banshee, which is why its apart right now, im awaiting my custom shift drum, an have to find out why it wont shift higher than second.

i have heard of a gear missing a tooth, keeping it from working properly.

IN ANY CASE, START SIMPLE!!!!! it will save you lots of trouble.
