tuning a bigger carb have questions

so i put a mikuni 28mm flatside carb on the 04 with a 260 main jet like it had with the old carb but now its running super rich. tried every jet between 260 and 320 and it always seemed super rich. went down to a 240 and it was still really rich but would atleast move. took the air box lid off just to see if it would help and it livened right up but idle is unpredictable and has a killer bog as soon as you hit the throttle, its hard to start, and you can hear the reeds flutter weird and loud when you touch the throttle but it goes away when you ride. i want to put the lid back on and get it tuned up but im having trouble wraping my head around why it would need a 220-230 main jet, with the mods i'd expect it to need 260-280.

lid is off but i want it on.

with that said why would it need a stock or smaller than stock main to run right?

seems my machines spend more time not running than they do running. all the problems are driving me nuts these days especially since trying to get the old red and black beast running and finding out i have no spark and that i need to re split the bottom end because i have no neutral after sending it out to have a 3mm stroker crank installed and 4deg key.
 
I would try the 210-230 and see what it does. I know the stock 26mm carb has a 230 main and Pro Circuit calls for a 240-250 for the main with the stcok carb. Since you went up 2mm on the carb I would think the main should drop. You could try to move the clip on the needle to the middle slot.
 
ok so i tried 220 and it was lean tried 230 and it is good except completely wide open it cuts out a lil like its lean but runs fine wide open when i put the choke on so i figured i'd need to go back up to a 240 but nope rich as hell. i dont get it, too lean at 230 too rich at 240

at first i thought maybe i misdiagnosed it as lean at 230 but i put the choke on and it ran fine wide open but a little boggy the rest of the way through the throttle range wouldnt that confirm that it is infact lean? but 240 is too rich and they dont make an inbetween size?

think maybe richening the needle one position would also richen the main circut a little bit?
