Transmission vent tube melted shut, weird noise?

Today I went on a 3 hour trail ride and the bike was working perfectly. We stopped to refuel and took off again, then after about 30 minutes I started hearing a popping/farting noise, it sounded almost like it was coming from the exhaust, but in the front. I hopped off and noticed the transmission vent tube on the kickstarter side had dislodged itself and was against the exhaust, it melted shut. I cut it off further back, opening it up and left for home. The noise was still there, but only in 5th or 6th gear. Could the hose have damaged anything? And does anyone have any insight to what the noise is?
 
The sealing of the vent hose could have damaged the crankshaft seal by pressurising the gearbox.

The noise is a mystery, but could it be from running lean.

Is the engine smoking more than it used to?
 
There was no change in the smoke or power or anything else besides that popping noise. When I first noticed the noise I drove for another minute or two then when I stopped to check I pulled in the clutch to shift down to neutral and it shut off, and afterwards I noticed the idle seemed low. If I was idling I had to blip the throttle every few seconds or else it would just idle down and shut off, but while driving there was no change at all.
 
The vent tube was and still is attached to the engine. I didn't notice any new leaks but I will check again when I get out to it today, and I'll check the fluid level.

Is there any way to check if the crankshaft seal is damaged?
 
I don't believe the melted hose is related to the sound. Just grabbing at air on this one but I'm wondering if you hit a large bump or jump and now you have a small exhaust leak at the jug. To be on the safe side,check your carb cap and reed boot.
 
There are no leaks anywhere, I did notice the tightntake is loose where it attaches to the carb. Is there a seal on there or is it just the plastic on the metal of the carb? The clamp around it is maxed out and it doesn't seem to be able to go amy tighter.
