Just got the top end rebuilt on my 2000 Yamaha blaster. do I need to break it in at all. If so How?

But you have to go easy the first 2 tanks of gas! No more than 3/4 throttle

After the heat cycles re tension the head and cylinder bolts.
Ride at no more than 3/4 throttle for 2 tanks of gas and then let her rip.

I need to re jet to a bigger main jet. Will riding the blaster on 2 tanks of gas on the wrong jet seize it up?
If you go with a lower main jet (leaner) it will make it seize faster.
Going up will not hurt it (if you go too big, it will bog)

Post up your mods and someone will come up with a ballpark figure on jets.
If you break it in at no more than 3/4 throttle, then you will not be getting on to the main jet circuit so a big main will give you no problems.
However if the main is too small it may not pass enough fuel to feed the needle circuit.
